So it seems a difficult question because there is very less difference between both of them but something matters and that is user interface and how the software interfaces with the user so to start let us take a look at Atmel studio so what we get in a first look is it's very complicated and it even seems to be and at another side Winavr is quite easy and it allows me to do the job in my way so in user interface Winavr is winner because of its simplicity.
But what about working, both software support all frequently used micro controllers so it wont affect your work on which software you select but Atmel studio is made by Atmel and it surely supports and knows all specs of its micro controllers so it would work perfect with Atmel micro controllers.
So at last decision is pending as both of them are used by people and I don't think there is any big difference between them.
